Ford Fusion Hybrid stays yellow and red when turning key to ignition on/run position instead of Red off and yellow on.

When I attempt to program the remote start following the flash link setup I can't get past step 5 which is turn the key to the ignition ON/RUN position. The RED LED will turn off and the yellow LED will turn on. When I am in this position both red and yellow LEDs stay on. Any suggestions?
